It seems odd that there is no economy of scale when I upgrade my shipyard. For example, if a 500t upgrade costs 500k and 6 months, then a 1000t upgrade costs 1000k and 12 month. It seems to me that the only sound strategy is to do succussive minimum upgrades, as this has the advantage of "pausing" construction and freeing up budget every six months. I could do 3 500t upgrades and then stop 18 months in if I need the cashflow for ships, but if I had chosen a 2000t upgrade at 24months, I would forfeit all progress.

Shouldn't there be some advantage to "locking myself in" for a longer period of time because I'm risking that I won't be able to complete the project? Maybe like a 4:3 ratio on the high end of tonnage to time, so if 500t takes 6 months, 2000t only takes 18? Either that or some kind of cost savings. It just seems as it stands that there is little reason to order more than 6 months work at a time. Thoughts?

As the campaign game is now set up, it is a total waste of funds to expand your shipyard. Twice I did so, then built new larger ships, and the campaign ended before any of the new larger ships were completed. You are far better off just building existing designs right at the start, that way you get to use them for at least a few months before the campaign ends.
