Fleet Ship during battle

I entered a battle with a fleet ship and when I opened the Ship command window (M key for Map), my fleet ship did not respond to the commands issued. I first clicked on Dismast, then Destroy, but it remained on Free Mode the whole time. Even Retreat did not work.
