'Reputation' is built and lost on the battlefield. Reputation can be exchanged for weapons, or stockpiled for elan. It has a morale indicator that is either -2, -1, 0, +1, +2 - what affect does this have on the army in the field?

It directly affects the morale rating of every unit. If you hover the mouse over the morale in the unit stat bar it'll reiterate how your reputation is improving the unit's morale. 

Reputation is also hard-capped at 100. So you should really spend your reputation so that it doesn't go to waste after a big battle.

Well . . . 

I just looked at a game, and hovered my mouse over morale, and nothing is coming up. Same on the general. So I'm not entirely sure to what you are referring. Could you be a bit more specific, please.

He means in the particular unit's morale stat bar tooltip. See example screenshot.

If you have no text there, it means that your reputation is not high enough to incur any morale bonus or penalty.

OK, right. I thought there was something a bit more interactive on the battlefield. 

The exact same graphic can be seen under the Prestige tab as well.
