As the game is now, unless you destroy a tower by ships guns (very hard to do these days)  or with a mortar brig, captured towers in PBs are exposed to being recaptured.  Historically, fortifications were often destroyed by withdrawing forces (ie. powder magazines blown up and cannons spiked).  Could we have an option to destroy a tower after we have captured it as well?

a 5 minute fuse would allow the opposition to retake and defuse the explosive.  If you don't defuse it, it should explode like a ship exploding.

Make them uncap-able without preforming a landing with long boats, and using ladders and ropes to climb the walls... Taking an unbleached Fort should take 3 or 4 times the number of defenders just to have even a slim chance. Code the Forts to fire grape at any ship moving less then 3 knots and that is within 100 yards. 

 

 Single ships boarding and capturing walled forts is just stupid

The process of destroying the tower should take a significant amount of time and the ship of the captain who does it should be all but helpless during the procedure.  So you might destroy the fort (for the battle) but you could lose your ship in the process if it is cut out before you are done.

Lighting a fuse doesn't seem very time consuming to me and it would be unwise to have a ship anywhere around an exploding magazine.  That should be left for a small demolition team.

Disabling a port was a lot more than lighting a fuse. That assumes the position of the magazine is found, it is very large and full, can be accessed and was not flooded. Even then, it might only minimally damage the port.
